Mercenary Mode is a mechanic that helps the faction balance to make queue times shorter for unrated battlegrounds.
How Mercenary Mode Helps You
You will experience shorter queue times.
How It Works
Recruiting agents of the opposite faction will appear in the Dalaran Sewers (Legion), The Mugambala (for Horde players) and Boralus (for Alliance players).
Clicking on their dialogue box will grant you a buff

that will allow you to queue for unrated battlegrounds as the opposite faction.
Players will automatically have their race changed into one appropriate for the opposite faction which means their model, including tooltips, will be completely changed and unrecognizable as being "disguised".
Your only hint - besides your changed model - is a buff, that is only visible to you - "Alliance" for Horde mercenaries, and "Horde" for Alliance mercenaries.

Please note that only the faction that is currently experiencing long queue times will have the option to act as a Mercenary, and only when those queues reach a certain point. The threshold has not been revealed and likely won't be.
Faction Race Change
Alliance and Horde will be completely turned into the opposite faction while inside a battleground. It's not a costume, but in fact, a full race change which comes complete with new racial abilities and preventing you from using your old racial abilities.

to see what race you are going to be turned into when using the Mercenary Mode. There are a few exceptions when it comes to Allied Races:
Dark Iron Dwarf <-> Mag'har Orc
Lightforged Draenei <-> Highmountain Tauren
Race/Class combos that don't follow the other Race conversions will follow the base race conversion, for example a Dark Iron Dwarf Paladin will turn into a Tauren

The Finer Details of Mercenary Mode
Players will be able to earn all the same rewards as winning or losing as their original faction, but not faction-specific achievements such as the respective

The current system swaps your race entirely, including your racial ability.
Using the Mercenary Mode system is completely opt-in.
If you are grouped with players who are using the system, they will not be identified to you as mercenaries -- they'll look like just another player from your faction, and vice versa.
If you have a transmog unique to one faction, it switches to the other.
Limitations with Mercenary Mode
Mercenary Mode won't allow you to do things other than unrated BGs as the opposite faction i.e. it doesn't allow you to raid with the opposite faction or World PvP as the opposite faction.
It only applies to unrated battleground queues, other PvP queues are not effected, even if they are experiencing long waits.

Thanks for taking the time to write this guide! This answered a lot of my questions. A few more I had though.
With regards to detecting other mercenaries:

By your wording, would this mean a Horde player acting as an Alliance mercenary would view other Horde players as Horde? I.e. Would you in anyway be able to differentiate other mercenaries if you are a mercenary yourself?
You state that racials are changed to those of the opposing faction. With regards to this, do specific Horde races ALWAYS change to a single Alliance race, or vice versa? For example does a Night Elf always turn into a Blood Elf, or is the race you change into random? It would be interesting to get a random racial as a mercenary.
EDIT
: To answer my own second question, I managed to compile some data from various sources to determine which races you would turn into using mercenary mode, based on starting class and race. Each starting race will have a fixed race that they turn into, as below.

This was meant to get Alliance players to queue as Horde, so their queue times would be shorter. However, won't this also result in Horde players who are not interested in race/faction changing, to be able to queue as Alliance (who still have superior racials, despite the recent 6.2.2 changes) and take advantage of the better Alliance racials?
I forsee this actually making queue times worse, because Alliance do not want to play as Horde, and Horde want to get Alliance racials for PVP without paying for a faction change.
Poof! Suddenly everyone's queueing as Alliance!
We'll see what actually happens....

If you're using a PvP title that is faction specific, such as "Scout" or "Private", the title will not switch over with everything else and you will instead take on a different title. Not sure if it's random or what, because I went from Stone Guard to Firelord and those are nowhere near each other on the list. When you leave you'll keep the title it switched you to so you'll have to manually change back to your PvP title.

Can i still work towards the Master of Isle of Conquest achievement while in Mercenary Mode? I really like that tabard but Horde always loses on that BG :(

mercenary mode is a role play in a role play game lol. no wonder it's fun to play.
but i get to say race matters a lot. for example, im a ne rogue in alliance. but mercenary mode changes my race in to troll. that's absolutely not a good choice for rogue pvp.
if blizzard can give players the right to have their own choices. it will be much more better.

I did this on my Worgen Druid and had fun. Because I use ElvUI, I can see who is in mercenary mode or not. I did get a little confused as to where to go because I know that I was on my alliance toon, and looking for the alliance flag in the BG I was in.
Over all, I enjoyed the short - very short - less then one minute que, and will do it again.

Still waiting as Horde for Mercenary mode for Ashran. Waited over an hour sometimes and no Mercenary NPCs show up. As I type this I have been sitting in a queue for 30 minutes and I am not the only one waiting for Ashran. Does this only work for Alliance or does the queue time have to be a very long time?

When I'm on Horde or Alliance I always try to win.

Interestingly, you can still bear the title 'Hordebreaker' as a disguised-to-Horde Alliance player. A bug most likely, but a funny one. No one has noticed it in a BG yet.

The mercenary NPCs have now moved from Stormshield to Dalaran. See

(for alliance) just down the stairs, into the Dalaran sewers, near the flight point.

To make it perfectly clear, as Google won't bring you here if you're searching for it by level.
As of BFA you cannot get the Mercenary Mode buff if you're
below level 110.
It doesn't matter if you visit Wilson in Ashran (which is 100 content), it requires 110.

As of Shadowlands live, I can't seem to talk to Sergeant Wilson in the Underbelly. He's showing his nameplate as yellow text instead of green and he's not interactable. So maybe I haven't done something first in order to enable talking to him?
Any help is appreciated.

It's a pity they didn't fully integrate Mercenary Mode with the lore. Race change is just yet another game mechanic, and completely
breaks the immersion
.
Races should be left intact; it'd be enough if mercenaries worn opposite faction's uniforms (temporary transmog).

After over a month of back and forth with support, I give up. According from the last message from support, there is no level requirement. (However, you can not get to the npc (SGT Wilson) till level 48 when you can go to shadowlands. I have tried multiple characters in the 48-60 range when more players are needed for my faction and SGT Wilson will still not talk with me.
